Question about swapping 4l80e to NV4500

I have a 1991 Chevy R3500 that came from the factory with tbi350 and a 4l80e. I'm getting parts together to swap in a NV4500 from a 1998 k2500 and what i am trying to find out is how will the swap effect the ecm? As i see it, there are a few options but im not sure the best route.
Option 1 - Get ecm reflashed for the manual trans (any recommendations?)
Option 2 - Find a ecm from a truck that was not equipped with a computer controlled trans (what would be a good choice?)
Option 3 - ????
Any help or info would be great!
